Now and again I find sostenuto notes in pieces for flute, but obviously it is not possible to hold keys/notes down like you would do with other instruments. So I was wondering how you play them???

Bo, It´s relative. Sostenuto can be interpreted as a slower movement at some bars of the piece, where you normally would find later an "a tempo" statement, so the speed comes back to the previous.
Also playing notes individually in a "sostenuto" way, means that you must not play "legato", but rather than playing short notes, you must prolong each note as if the whole passage was legato, but keeping the minimum interval between the end of a note and the beginning of the next.
