What type of mike were you using to record? And were you recording straight into your computer? The notes of the flute all sounded a bit sharp and a few of them were piercingly irritating. Sometimes certain technologies won't record things right.
One thing you can do when reccording flute is to use a pop filter on your mike and to put more mid and bass tone in your mix. You also may be able to save your recording by remixing and remastering it. If you've got Cool Edit at least or something better, these programs can do it for you after the fact.
