I have purchased from them before and they are very nice and helpful. You can also buy parts directly from most manufacturers, but probably not online.

J.L. Smith acts as a re-seller for repair supplies and is probably a good place to buy from since you probably don't need to buy a lot of something. Their repair supplies are all quite good, I think they stock anything Jeff thinks is good basically. Their website is www.flutesmith.com Feree's offers some tools that you can't really get anywhere else, but I'm not sure about their pads..
By the way, what exactly do you intend to be doing with flute repair supplies? I do think it is good to learn about how your flute works, if you are mechanically inclined, and do simple repair, but some things you really need training to do. Removing pins on cheaper flutes is particulary tedious/dangerous I think.
