Never use cork grease on flute joints or tenons. The cork grease itself won't hurt the flute, but it will attract dirt and that can scratch the metal and actually make things worse.
If you are having difficulty getting the joints to go together easily, have a repair technician adjust the fit.

On some flutes, it will damage the finish. Cork grease is intended for use on cork (as the name indicates). Tight tenons are often the sign of dirt build up. Us a soft damp cloth to clean the tenons, dry them, and see if the flute fits together any easier. If not, as pied_piper said, have a tech adjust them. You should wipe the tenons clean regularly. If dirt is left on the, it can also cause the tenon to become out of round, among other issues. I see this a lot with beginner flutes, but it happens to even higher end flutes if not cared for properly.
