So there's a dent in my flute.
It magically appeared there.
Hmm...will it effect the playing.
It's smallish and it's in the middleish of the headjoint

There's no way to tell. Some areas of the flute are more prone to changes when dents occur, and unfortunately the headjoint is one of the more sensitive areas. If you feel that it's changed the way the flute plays, a tech may be able to take it out. Just be warned that removing the dent may actually cause a larger change than the dent itself did.
